Tim has mentioned the subject of running gait.
I'm a fair sized unit (6'3 and over 16 stone) although no beer belly yet! And do a decent amount of running too without problems. I did have some issues but I went and got my gait analysed - they put my on a treadmill and did a camcorder at ground level behind. Then they slowed it down and could see me slightly over pronate! So they tried slightly different running shoes and did the same again, until they could see I was running with a nutural stance! And since then, I know which running shoes I need every time, and running is no worries - regularly do several mile runs without any further issues since having my gait analysed which was 6 or 7 years ago!!!
It sounds like it may be putting some strain on your ankles as your foot goes through, so find a shop which puts you on a treadmill to analyse your gait.
